Why these settings

The JCM900 is more aggressive and mid-forward than the Mark IIC+, which has tighter lows and a smoother lead voice. I've pushed mids to 7 to capture the vocal quality Petrucci gets, kept gain moderate at 6 (the JCM900 gets harsh above 7), and rolled presence back to 5 to avoid the Marshall's upper-mid bite overwhelming the smooth sustain of the original. Your SC-Custom II's humbuckers approximate the output of the DiMarzios well.

PRO TIPUse your neck pickup with the tone knob rolled to 7—this removes the ice-pick frequencies and gives you that singing, almost violin-like sustain Petrucci achieves on this solo. Pick closer to the neck for even more warmth, and let notes ring into each other rather than attacking aggressively.
