On the MG-300, select the clean Twin Reverb model with low preamp gain to serve as the neutral clean platform, and let the onboard Distortion block provide the clipping. To compensate for your Strat's lower-output single-coil bridge pickup compared to Jonny's ultra-hot dual Lace Sensor Red humbucker, bump the pedal gain to 8 and keep the tone open. For the quiet intro picking, simply bypass the distortion block.
